I thought that Alpha Gaiden wasn’t meant to be canon (I think that’s one of the reasons Aeon Genesis translated it first over it’s predecessor.)
I always figured it got translated first because it has an awesome story and everybody loves it. I played it back in 2006 before the translation and still loved it.
